La Historia eclesiástica indiana, que es una crónica de la evangelización en México. La casa real impidió su publicación debido a la críticas de Mendieta a la colonización del nuevo mundo y el texto no fue público hasta 1870. Aunque con cierto paternalismo, Mendieta denuncia en este libro el afán desmedido de riqueza que se oculta tras los propósitos cristianos de ciertos conquistadores y traza un panorama idílico en el que las reacciones de los aborígenes ante la llegada de los españoles resulta distante de la realidad.
